The Lancer beats out both the Portal Gun AND the Gravity Gun? Sure, it has a badass chainsaw on it, but the other two where not regular GUNS in the respect that they did not shoot bullets but could still be lethal. IMO, the Gravity Gun should have come in 1st.
I think what was so masterful about it was that it was so simple yet so creative. It only has one real function but it allows you to do anything. I can see it being a toss up though. I can see any of the three of them being good for the #1 spot based on criteria. The Gravity Gun and Portal Gun are totally crazy weapons but so is everything else on the list.
I can see the Lancer standing above everything else because it's still absolutely crazy but it's also a "Crap's going down so I'm going to weld this chainsaw to that rifle and kill some mother@#$&%*" kind of weapon. If you saw the Portal Gun then you'd think Portal. If you saw the Gravity Gun, you'd think Half-Life 2. But before Gears of War even came out, you saw the Lancer and knew what was going on. In other words... the Lancer actually has character (or maybe IS a character). It's not a weapon, it's a symbol.
Arguably less fun than the other two but I think that scores some major points.
The gun would fire collapsible metal chairs at subsonic speeds that would unfold just before the point of impact. It also
had weird humor guns like the pipe gun which was made from a rusty pipe and a wodden handle tied together And it would fire random objects you found in-game. The firing mechanism was physically impossible but that was the corn joke.
And the recoil gun which fired a 20 pound bullet and would knock you back into the nearest hard surface giving you just 1 point of health left, so you better fire it at full health.
Then there was the salt and barbed wire gun. We also made chars in poser with messed up faces. Turned out out ambitions exceeded our capacity. I was just learning how to program and the other was just learning how to model.
Half-Life's crowbar, the little critters that nibble you to death, the laser triggered mines, the arm that shoots green flies, etc... all great candidates for this list.

I started a 2 man development team using direct x and visual basic (lol) which eventually lead to us leaning c and c++ to mod HL2.
The game was supposed to be an open world game similar to postal 2 only much more f**ked up. So we game up with weird guns like "Th chair launcher" http://www.moddb.com/mods/pappy-revenge-of-shemp/images/chair-launcher#imagebox
